The garage had the car last week and reported that they had found and
fixed
a fault in the ZKA unit. It seems that the ZKA unit controls the doors
and
windows.

This comes a bot late to the original posting, but I had about the same
happen once in my -04 E46 Compact. Both front windows had opened about
10 cm, and in service they had a failure code from the safety window
opening limiter. They installed new software for the controller, and
after that I've had no problems, at least not yet.
