Yes, the input shaft can be changed.
There is no need to change the output shaft/cone to accomodate the speedo.

Mike, swapping the tc input shaft is simple but it does require enough
experience to be comfortable with splitting the case. Be sure to
order the input shaft with the right gear cut and bearing step, though
- took me 2 tries to get the right one when I swapped the 21-spline
out of my 88 for a 23 spline. Wrong bearing step won't fit but the
wrong gear cut will - then howl like a banshee! I may be wrong, but
it seems like the tailcone is is the same and just the speedo carrier
and drive gear assembly that goes in it changed.

It's not a particularly difficult job but it will cost a bit. I got
used input shafts assembled with bearings and planetary gears for
something like $80 from Sooner Jeep. ISTR that the new input shaft is
in the neighborhood of $200 and you need at least a small press (or a
BIG C-clamp) to install the pilot bearing in it. DO NOT try and
change the ring gear for the planetary reduction gears!
